This has me confused, I'm sorry if I missed the answers in the search. So if you know where they are can you link me or explain?
What exactly is the difference between Seal of Star, Seal of Moon and Seal of Sun?
What do they do at all? I'm fairly new to SRO so I am still learning this. By just looking at the items in stalls and stuff they don't see much different... Maybe a little more damage or defense here and there and a yellow item name instead of white or blue... I don't see a significant difference...

Welcome to SRO, where Seals make quite a difference in PvP.
Seal weapons are just stronger than normal weapons. Quite a bit, in fact.
Approximately:
SoS / Seal of Star: +5
SoM / Seal of Moon: +10
SoSun / Seal of Sun: +15
For example, a L16 SoSun weapon would be equivalent to a L31 weapon, not to mention that most Sun weapons have additional +'s on them, making them even more powerful. Keep in mind, though, that Seal weapons only come at the first tier of each weapon. Meaning, L1, L8, L16, L24, L32, L42, L52, and L64. In the future, it'll be L76 for the 9D weapons.
Armor / Protector / Garment also have Seals, just like Weapons do. They make you have more defense, which in turn, gives you more survivability, which in turn, makes you dominate in areas such as PvP.

So let me get this straight, a +5 white weapon that has no special attributes is the same as a +0 SoS weapon of the same type with no attributes?
Next what exactly do the +'s do? I have seen quite a few +0 items that are just as good if not better than the same item only because of the (+??%) increase in the item from the drop...
Though I do understand how that works. So ultimately a SoS with say (+50%) or higher physical increase would be the best. I think... I'm still trying to figure all this out. I came from Lineage 2 so the basics are here for me, just not the different stuff I'm not used to.

The percent after the damage number simply stands for how much more the damage can be raised. For example
300 (0%)
310 (50%)
As you can see, obviously the better the percentage the higher the damage. But as you can also see, the percent isn't directly proportional to the damage. So getting 100% does not mean the damage will be 320.
Both percents and pluses raise the damage number so when making an ideal weapon, both are needed.
Also the physical and magical damage of an sos weapon and a +5 weapon may be similar, but other base stats are higher for the sos, which makes sos better (and more costly). So for example, a regular 32+5 glaive may have an attack rating of 90(0%) but the sos 32 glaive would have something like 95(0%). All of the stats on the weapon are higher in the following order, white<seal of star<seal of moon<seal of sun.
Another reason why sox weapons are more valuable is because of the ability to add pluses to them. So instead of only having a +5 glaive, you could have an sos+5 glaive, which would be equal in power to a +10 glaive, but getting +10 on a non sos weapon would be nearly impossible.

Okay, I think I'm starting to understand all this now. One last question for now though... Can you ADD SoX to a weapon, or does it have to drop with SoX on it? I heard fighting giants are the best way to get SoX items, but never found myself and probably killed maybe 50 giants solo...

No. You cannot make a weapon SoX. Anyone who says so otherwise is trying to scam you. You might have someone PM you and tell you that there are secret spots where you drop your weapon, and it'll turn into an SoX, along with a variety of other ridiculous scams. Since you've played other MMORPGs, just use common sense, and you'll be fine.
To answer your other question, SoX drops are based on luck, and luck only. Some person may get 5 in a day, while another doesn't at all, even when he's L80. It's luck. And once again, anyone that tells you otherwise is either new to the game, or trying to scam you.
A little common sense will take you far in a game like this.
